I planted winter rye in the late fall/early winter and it never did come up, just a few places here and there. Anyway, my land is mostly clay, any advice on what I should do before I plant my clover?

Check your soil especially the pH. Sounds like birds got most of your rye seed.
I dont know about your soil or the clover but I had one ww plot that did great and one that did terrible like yours it was spotty but it was because of the drought. It all came up at first but then after 4 weeks and no rain 3/4 of it died.
But for clover you need to lime and fert it with 0 nitrogen fert. You need to spray the plot with a herbicide first. I dont know how well clover does in clay, mabey somebody does. Id plant it with a grain also like oats or wheat to help keep the weeds down. After you mow the grain will be done and hopefully your clover will take off.
Because of weeds it may be better to start your clover in the fall though. You could Lime it now spray it a couple of times and plant something else for the summer.

if your ground is mostly bare, go ahead and broadcast clover now, you can use some rye as a nurse crop if you want. don't bother with a herbicide if you are going to plant now, temps are to cold for it to work and it will interfere with your clover. pH is more important than soil type in my opinion, get yours checked and lime accordingly if you haven't already. My wheat plots came in great last fall, but the deer have kept them mowed to ground level all winter. thats what they are there for though:)
